So this is sort of an alteration to my previous theory about being stranded on the planet without a ship. You can't return to space at night. The difference however is the gameplay.
During the day your mission is to gather defenses. You don't have a ship, and the night is dangerous, so you need to use the Pikmin to help you last the night. You have a central base, and during the day, you leave this base to go collect straw mounds, weapons, sprays, and distractions. you guide the pikmin to carry the objects back to your base so that you can use them for the night. This would sort of turn the game into a tower defense. At night time, enemies will eat away at your walls to get the pikmin. You will still be able to fight, however you have limited pikmin, since the onions go up into space at night. Having all of your pikmin die at night will leave you defenseless. If your walls give in during this time, then you loose the game. Having morning come allows you to progress. The game ends when you make contact with outside travelers, who then come to rescue you.
This gameplay still has the adventerous RTS of collecting supplies during the day under a limited time and attacking enemies, but adds in the strategy of building defenses. New variations of sprays would work very well in this gamemode as well.

I do like this kind of idea, but I feel it would be better as a Mission Mode kind of thing, not as a full fledged Pikmin game. Also, the "rewards" could be like in Left 4 Dead survivor mode. You survive 5 minutes, you get bronze, silver would be 10min, gold would be 15, platinum would be 20/clearing it. Another possible way would be Surviving X amount of waves. 3 waves is bronze, 6 is silver, 9 is gold, 12 is platinum/clearing it.

I feel like in order to make this more mini-gameish though you would have to incorporate the building aspect and gathering aspect into the defense section just because it is a mini-game and that could take allot of time.
