So here is an important question. Tell me what you think!
Also I'm not really interested in hearing "Because they help them repopulate" or "Because they help them survive." My real questions is HOW do the Pikmin know to follow the Captains? Why did they ever do it in the first place? Do they remember in Pikmin 2 or 3, or is it just their instinct? Let me know.

I think it's because of the antenna that the Captains have. It might be because it resembles the Pikmin's tops in a way, and they see the captains as their leader, especially after Olimar pretty much made the Pikmin a thriving species from when they were once near-extinction. But it could mainly be because of the antenna and the whistle, and it has became an automatic instinct to them ever since Pikmin 1.
I'm sure when the captains aren't around, they have their own leaders. I have no idea though. We don't see much of what the Pikmin do in their free time, lol.

Going off Hunter's post, the fact that all captains are slightly taller and have glowing tops does make them seem like a superior Pikmin, and may be the only reason certain enemies like Bulborbs specifically attack Pikmin as well as captains.
The first Red Pikmin Olimar plucks is a strange situation though. Olimar taking it out of the ground in the first place is strange as is. Based on his knowledge of vegetation up to that point, he would probably think about the fact that it might still be in development as a flower and going through photosynthesis (assuming plants on Hocotate go through photosynthesis as well). The answer of why the Pikmin chose to follow Olimar would be based on, when plucked, the Pikmin felt freedom or anger. If the Pikmin felt freedom, it would probably feel comfortable following Olimar around.

Same here. I really think it's because of the resemblance of Olimar's antenna. I mean, we see Pikmin's heads glow when they're idle, and the top of the leaders' heads glow too. The leaders are also similar in size to the Pikmin, so like you guys already established, perhaps they see leaders as "super Pikmin" in a way. I'm not sure why they respond to the whistle, though maybe something in their brain (if they have one?) tells them to follow whatever it is that's making a super high pitched sound (the whistle)... I'd really like an official explanation as to why Pikmin follow the leaders, because though it's simple, it is indeed a very interesting thing once you start thinking about it.

My friend Dave told me his theory on the matter, and I'm willing to believe it. He said that the onions send out radio waves to communicate to the Pikmin on how to behave. When Olimar crash lands onto the planet, radio waves which his suit emits actually interfere with the waves of the onions, and that because of the the Pikmin think that the captains are their onions commanding them where to go.

That seems like he's kind of stretching it, but considering how many abstract elements there are in the Pikmin universe, it's practically believable.

"This creature is able to control the Pikmin by way of the peculiar frequency of its roar"
That's it, its the whistle that takes control over the Pikmin
but i think Pikmin have come to recognize the captains body shape as of Pikmin 3 because not only did that red Pikmin at the start of the game made Alph follow him (yes the Pikmin wasn't scared, Alph was. if you don't believe me rewatch the cutscene) but at the end of the game the Pikmin walk towards the crashing ship.
so yeah even if you don't want to hear it im going to say it, Pikmin have come to realize that following the captains help them repopulate and survive

I don't want to get too critical, but I see nothing to support that theory. The theory that Pikmin see the leaders as "super Pikmin" seems more plausible IMO, and is even alluded to by Olimar himself. "This creature is able to control the Pikmin by way of the peculiar frequency of its roar"That's it, its the whistle that takes control over the Pikmin but i think Pikmin have come to recognize the captains body shape as of Pikmin 3 because not only did that red Pikmin at the start of the game made Alph follow him (yes the Pikmin wasn't scared, Alph was. if you don't believe me rewatch the cutscene) but at the end of the game the Pikmin walk towards the crashing ship. so yeah even if you don't want to hear it im going to say it, Pikmin have come to realize that following the captains help them repopulate and survive That also seems likely, but then there's Winged and Rock Pikmin, which haven't seen the captains before...as far as we know.

Remember that pikmin can communicate with each other and i like to think that once Pikmin get in the onion, all of their individual memories get shared and it becomes someting like a collective consciousness, that way the Onion(Pikmin) learns what is dangerous and what isn't and once more pikmin are produced they are born with that instinct that will help them realize whats good and bad. I also forgot to mention, Pikmin follow whoever plucks thems so yeah.

I agree. It could be the light on the antenna that they could be interested in. Maybe that's why they look up to you when they stand around you. And for some reason they were never scared of you. They're rather curious while a lot of other creatures would probably run away when there's something bigger than themself.
